Advice:
Unless you had planned your trip to Kinmen or Matsu, it is not advisable to take these two islands as your transit to Taiwan Main island.
Reason is that these two island is far away from Taiwan Mian Island, therefore, if you do not have much time to spend, and need to fly from Taipei back home, you need to take domestic flight to Taipei and during the peak seaon it is not easy to get an air ticket to fly.
Travel by ferry from these two small island to Taiwan Main Island is as good as traveling from Mainland China, there two small island is very close to Mainland China.
I am not saying that these two small island are not interesting, there are also very interesting place to visit, and it is also famous holiday destination for many Taiwanese.
If you want to try out ferry or you are the sea lover, take the direct ferry from Mainland China to Taiwan instead of transit at Kinmen or Matsu.
Happy sailing........
